I wonder if Dropbox works with folders encrypted via Nautilus on the GNOME desktop. Anybody know?

I have no idea. But encfs should definitely work

Last time I looked dropbox uses a "dropbox" directory, in the same way that Ubuntu One uses a "Ubuntu One" Directory, in your home folder, so using enfs in the way I described, some time ago should work just fine.

Or you could encrypt the files/directories then copy them to the drop box directory, and visa versa
