11:18 AM EDT 		That behavior can also mislead to thinking that a subtitle merge command worked when in fact it didn't.

On matroska... makemkv rips to mkv which ffmpeg can compress to avc+aac incl. subtitles. (the builtin aac once in a while exhibits a high pitched artifact but compresses better than libfaac and fdk_aac).
